Fixes a bug for manually controlling the preprocess functions list introduced recently.

Also adjusts the theme blocks override. It had an obscure feature (early NexGen days) that was never used and it stood in the way of the context module compatibility plugin.

Introduced a bug where the blocks would become hidden and content set through drupal_set_content would not show up.
