I went to go move my "Create Content" back into the Administration Menu and that worked fine. But then I noticed some "disabled" menus were appearing in my menu. Then I cleared cache for the menu - still showed up. I went to save the menu again and cleared cache...and now looked what happened!
All the ones that show up are showing up as "disabled" in the Administration Menu.

sunDid you run update.php?
If you already did, then this is caused by a bug in Drupal core, #550254: Menu links are sometimes not properly re-parented
I can understand that you are annoyed, but unless that Drupal core bug is resolved, there's little that admin_menu can do.
As of now, the only quick fix to resolve results of this bug in Drupal core was to run this query:
and flush all caches afterwards.
Note: This will kill, eliminate, and destroy any customizations you did to administrative links, and also delete any custom added ones (if any).
