Function admin_menu_update_6001 calls admin_menu_wipe, which is no longer present in admin_menu.inc. I suspect this doesn't cause a problem if you've been on schedule with every update, but only when you've missed a few.

Appears to be fixed in 3.x-dev. I just had the same problem when upgrading from 5.x to 6.x.
