Following the same principals as listed here http://drupal.org/node/295383 which I can get working for a node, I can't seem to get the same result when applying it to comments. And yes, I do have a flag created for Comments and they show up just fine in the links, but I just want to position the flag in a different location.

Is the placing syntax different for comments? I am using <?php print flag_create_link('vote_comment', $node->nid); ?> where 'vote_comment' is my flag's machine name.

That'll end up flagging the *node* not the *comment*. You should be able to switch it to this in comment.tpl.php:

print flag_create_link('vote_comment', $comment->cid);

I previously tried changing the $node to $comment and then thinking this wasn't the way when it didn't work, but forgot to change the nid to cid. Cheers.
