I need to be able to show two ads automatically within my content. For example, the first ad would appear at the top of the content while the second ad would appear at the bottom. How would I use this ad module to do this?

As far as I can tell, we are only able to specify one location for the embedded ads.

The ad_embed module only allows you to automatically embed one ad, as you have realized. You can embed other ads manually, as described on the ad_embed module's help page.
