I have a couple of module which admin menu completely stuffs up. I was wondering if there is a way to remove menu so that I can rebuild it manually.

I have hunted though the code, but I can't seem to find where this can be done.

To rebuild the entire menu, you can use the "Wipe and rebuild" button in the administrative settings form of admin_menu.

Unfortunately, 6.x-1.x does not allow to alter the menu in any way. This is solved in 3.x though, see #276751: Allow to alter/customize/add links in administration menu.
