It doesn't make it look nicer for me (see screenshots). Besides, this can easily be added to themes or modules by adding .language-icon { vertical-align: middle; } to the CSS. (Or by implementing theme_languageicons_icon().)

That looks to me like on the right side some other style comes into play on your site. On the left side the expected behavior can be seen.
