PermissionsHashGenerator::doGenerate() used to be a protected method you could extend to change how the permission hashes were generated. As the hashes are now generated based on the access policies' results, there should no longer be a need to intervene at this point as the Access Policy API offers you far more flexibility when it comes to altering someone's permissions (and therefore hash).
