Pick one of the hook groupings and you get the function templates that are stored in, say, node_hooks.template.
If you pick some of these hooks manually with the checkboxes, you don't get the templates from that file.

I can't actually reproduce the problem I had...

Hooks in node_hooks.template are special to that group, and will override the basic hook templates.
