When I insert a pdf with media in the wysiwyg editor, it shows a nice icon in front of the link. When I save the node, and edit, the icon is not shown, but only the html markup.

The patch form @JoshaHubbers looks good.
The fix for the pdf icon is added for the current media version (2.1) in the drupal-org.make file
