Work with proper entity object in MigrateDestinationEntity

Is it possible and if it is what is the best way to actually replace stdClass object for destination entity by actual entity object?
One of the issues I'm facing is #2601198 and I can't figure out another way as replace stdClass with CRMCoreContactEntity.
Would really appreciate your thoughts around this and any suggestions you might have.
