Hi,
I noticed the module uses the default taxonomy url like
taxonomy/term/726

I also have pathauto enabled and created nice url aliases for the categories. Can these be used in the breadcrumb instead?

Try using GlobalRedirect, there's no need to duplicate existing functionality.
