Hello,

There are similar issues see #825094: Keep options of menu item and #1579046: preserve menu link options when saving but nothing for 1.x version of the module in drupal 7.

So the issue is the same, when you make some change on the taxonomy and taxonomy menu rebuild your menu, you lose configuration provided by other modules (menu icon, icon api, and probably all others things that add features to menu).
