In some cases (such as when sending a mail the queue doesnt work :), it would be great to allow to bypass the queue by options in message.

Here it is... You can add skip_queue=TRUE to the message params...
$message['params']['skip_queue'] = TRUE;

@mkolar: thank you very much for the patch. It works great! Here is the custom module code in case someone else needs it: 

function <mymodule>_mail_alter(&$message) {

    if ($message['module'] == 'rules') {
            $message['params']['skip_queue'] = FALSE;
        } else {
            $message['params']['skip_queue'] = TRUE;
        }
