I've download customized bootstrap from http://getbootstrap.com/customize/. How can I use the custom version? The theme uses variables.less, while I have the config.json holding variables. I can't find any guide about the use of customized bootstrap.

This isn't something that is currently supported by the project. I do not have an answer for you yet.
