When I just ran my drush make based build script, I noticed that all .info files in ctools now contain a string
version = CTOOLS_MODULE_VERSION
This is in addition to the regular, Drupal.org-added
version = "7.x-1.6"
I traced this back to #2400915. I quickly scanned through that issue and it seems to be to address a problem when the version information is not available due to a direct git clone. I did not see any mention of this side-effect, though, so I suppose it is unforeseen.
It doesn't seem to have any ill effects, the version is still reported correctly in the module screen and the update manager, so it seems to be a purely cosmetic issue at the moment.
