When the site installer is run, the Pisces theme is set as the default theme, but it is not enabled. This is an issue because blocks (such as the footer block which is placed by default) cannot be configured for themes that are disabled.

After quite a bit of re-structuring of the installer, I found that the theme has to be loaded after the initial cache flush. Works now!
