Drupal 6.0 fresh install + Sky = no menus at all and no left or right columns, no Admin links etc.
Sky defaults all Navigation, Login etc. to the header but Drupal 6 has header Nav / Blocks disabled by default.

Just a note as I almost dismissed the Theme as non-functional.

It's not the theme that's putting your blocks in the header, it's drupal, and I would imagine that since header is the first region in alphabetical order, that's where they would logically go, if they were in a region that is no longer defined. You need to put your blocks in the right regions. It's not up to the theme to decide that. The theme has absolutely no control over placement of blocks.

Also, any clean install is going to come without menus... You need to add primary links yourself. Put the user login and navigation links in the sidebar... Problem solved.

The theme is completely functional with Drupal 5, 6 and 7 dev version for that matter.
