When running drush omega-export [theme name], Toggle Display settings are not saved to .info

Tested this by changing the "Toggle Display" settings (Logo, Site Name, Slogan etc.) and exporting and revert these through Drush and all worked as it should.

Feel free to reopen this issue if you have any more steps to reproduce.
