This table is updated by function search_index from core search.module on cron event. It seems that pathologic ( and ckeditor link also)breaks this process. I have updated also the description of #1909472: Ckeditor link filter and Entity Translation break backlinks view .
As for use case: http://et.debu.eu/en/pathologic-child-alias, in the block on left side What links here should appear http://et.debu.eu/en/pathologic-parent-alias, like in other use cases.

I don't think whatever you're using to create the backlinks is working, or at least not working how you expect it to. At any rate, I still don't see where Pathologic comes into play - do you have some evidence that this problem is being caused by Pathologic? Do these blocks suddenly start working as expected if disable Pathologic?

Drupa1ish CreditAttribution: Drupa1ish commentedYes. I've created no_pathologic text format (without filter Correct URLs with Pathologic). Full HTML has pathologic filter enabled.
In order to disable pathologic filter, I've change the text format to no_pathologic for those articles. After clearing cache and run cron( if required several times), http://et.debu.eu/basic-page-child-pathologic has block backlinks enabled.
The proces is reversible enabling again full html ( + clear cache+run cron).
