on page like e.g. "/admin/config/content/panelizer/node/panopoly_page/allowed" life would be much easier if all the checkboxes e.g. on the "token tab" could be disabled with 1 click instead of clicking hundreds of checkboxes.

That functionality is provided by Panels and just re-used by Panelizer. Moving the request there.

There are modules & jQuery libraries that can simplify managing large swaths of checkboxes, maybe integration and/or inclusion of one of those in CTools might be useful, and then just enable the integration on these pages in Panels/Panelizer?
