I cannot get this module to override account emails such as "reset password" or "account activation". I'm using HTMLMAIL module as the hook into this and the test directly from that module's page works fine, but I don't see any way of changing the account emails.

Having the same issue here on 7.x-2.34, every other email seems to work as planned out on the config page (in our case HTML formatting with SMTP sending) but forgotten password and such emails are sent as plain text.

Did the OP find a resolution?
