The prices in the system are stored without TAX, which is added later. However, on the variation overview the tax is deducted anyway, even when it's not needed here. When I edit a variation, the price is displayed correctly.

Screenshot says all. What's wrong here?

I'm guessing Inline Entity Form is using the wrong price formatter accidentally ("calculated price" instead of "original value").
