I have an unassigned region called Header Second. I added this region first to my custom Omega theme .info file like this:
regions[header_second] = 'Header Second'
Now when I try assigning it to the "Header" zone via the Unassigned Regions UI, it does not take. I assign it to the Header zone and then save my configuration using the "Save configuration" button at bottom of Omega UI and nothing happens. My Header Second region is still showing as unassigned.
Any suggestions? I've cleared cache and theme registry as well countless numbers of times getting same results.

I followed these instructions word for word and it now works. I can assign my zone and region.
So you need to add both a zone and a region in 3.x.
