andrewmacpherson commentedI was scratching my head with this one, but I spotted the cause yesterday in Drupal core. There's an extra class on the logo fieldset, with an associated CSS clear: both. That's causing the settings to jump down past the bottom-most tab.
I'm not sure why it's there, could be some cruft left over from D6. I'll raise an issue with D7 core, cos it's be better to fix it there.

klonos...ok thanx. Please remember to post a link to that issue here when you find time to file it.

andrewmacpherson commentedPatch filed against Drupal core...
#1759090: Remove redundant CSS from theme settings form
Marking this issue postponed; we can close this when the core issue has been dealt with.

andrewmacpherson commentedAfter checking the backport policy for Drupal core, it seems that backports with markup/css changes will only be done for critical issues.
So I've added a workaround to this module. Easy enough to do in the form alter.
Fixed in dev, will be in 7.x-1.1
