As above my subtheme has been working ace but now all of a sudden it wont hold the values set in "Zone and Region". I have even started from scratch but still having the same problem. Any Ideas??

Are you by chance using the delta module as well?

The zone and region settings can be stored in the database or the theme's .info file.

Clear your Cache. If you have the Delta module or Omega Tools try to disable or enable them.

Omega tools can clear the database settings of your theme and write them to the .info file. Try that.
And always clear your cache and keep backups of both file and database.
