Our production staff often do not use the built in site logo functionality because there is no way to independently set the alt attribute. As discussed in http://drupal.org/node/1187564 it is stuck to hatever the site name is set to and the site name has to be toggled on to display for it to show up in the alt attribute of the logo. I understand that we have the ability to then hide the h1 via the theme settings but the CSS hiding of an h1 is often frowned upon and could actually hurt SEO.
