I was able to get the rules link to appear for the node before enabling the node page template override in page manager, but after enabling the node page template override the rules link disappears. Any ideas?

Why? Any other node link appears correctly in panels (eg. Node reference links) why Rules Link is designed not to show up in panels?

I can't reproduce the problem. Please provide more information or better, open a new issue with more details, and maybe an example.
