As noted in http://drupal.org/node/1399618#comment-5474076, modules should not use menu_rebuild() in API functions to avoid repetitive calls to menu_rebuild(). However, field-collection does so what might lead to those problem when importing/reverting multiple field-collections, e.g. with features.
