My panels are still there, but the views panes are gone. It shows a completely blank page after running update.php.

NOT when updating Panels or Views. They are both most recent dev versions. The updated modules (most recently) included:

Looked for similar/same issue but didn't see one. This could possibly be an incompatibility with Views or Panels and References but I'm not sure why this would reset.

The only DB change came from the Date module.

If you run the preview in the View UI, does it still work there?
Between which date versions did you update?
Please export the relevant Views.

Um ok so now I'm not even sure how to explain the situation anymore.

The first time this happened, I did everything from checking the views themselves (which worked), to complete cache wipe and server restarts. I even checked on APC and export+import my database to a new one (not sure what that would have done but did everything I could think of). None of it worked so I created this new panel page with the same panes (thanks for the title change my bad).

The second time...well it was late and I let it sit overnight after the cache flush, etc. Now, it's back to normal completely. No idea why.

There are 4 separate panes each in the same panel region (builder - default center) with the "live page builder" option enabled so I can flip em around on the page.

I'm marking as postponed until I can recreate this issue again and maybe post something more useful.

Try to disable "Views content panes" module.

I couldn't add any block that had been generated by a view, into a panel region. After disabling "Views content panes", the blocks appear correctly in Miscellaneous and I can add them.

Normally what you want though is to avoid blocks, and use content panes instead.
