Somehow, I've gotten my site screwed up so if I add Branding to the branding region, the branding appears twice - once as the regular branding and once as a block. If I turn off the block, then both disappear. The same is true of the tabs, the main menu, and system help. This theme seems to be doing something completely different than most standard themes but I can't figure out what and I can't get my site to work as expected with a typical Drupal site (I've been using Drupal since 2003, FYI). Not to sound silly but you disabled the logo/sitename under toggle display in the theme settings? Looking at firebug on your site suggests its still enabled since the logo/sitename are rendered in the branding region... maybe clear the cache after and see?
