I had a problem with an earlier 3 version of SWFTools where the private download path generated by SWFTools was the full local directory path.
A slight modification at the time fixed the problem but when it came time to update I needed to perform the modification again. Attached is patch for testing, I've no idea if it breaks anything in other circumstances.
I had a quick search but couldn't find the exact problem. These could be related.

halstead commentedI am experiencing the same problem. Before applying this patch flowplayer wouldn't load the file and would instead display an error:
200, Stream not found. NetStream.Play.StreamNotFound, clip '[Clip] '/var/www/drupal/sites/default/files/video.flv''
After applying the video plays correctly. I am using Drupal's private file serving on this site.
The patch doesn't break flowplayer on other sites of mine. It would great if other users could test that this doesn't break working sites using flowplayer.
