Brand new, clean, empty Drupal 6 install with only your modules and their dependencies. NO LIGHTBOXES WORK. Why aren't these marked as broken on the module page? I've wasted an entire evening getting to the point where I could install this module just to find out it doesn't work. Please take it down until it's fixed so others will know to skip it.

Have you COPY the lightboxes to the module libery?

I copied the lightbox in, but I didn't change the default name (prettyPhotocompressed2.whatever). I just renamed to prettyPhoto and it works.
Maybe try that!

It must not be the Lightbox Drupal Module am I right?
But then, what ligthbox folder is this you are talking about?
I'm guessing, if I use Lightbox2, then should I download the code from the Lightbox2 project webpage and use that? should I extract all the source code in the ligthbox folder of the gallery_assist module? or just the javascript code? I think this should be a little bit more specified...

Solanum CreditAttribution: Solanum commentedI'm also coming across the same issue. I'm using Gallery Assist version 1.18 and Gallery Assist Lightboxes 1.4. I've downloaded jQuery Update which has brought the version to 1.3.2 as well.
The lightboxes I've downloaded are Lightbox2 and prettyPhoto and I've got them installed correctly by taking away their version numbers in the folder name. I'm pretty sure they are installed correctly because in the 'Extras' tab I see all sorts of options that are available to customize them.
BUT! Whenever a thumbnail is clicked on my gallery page I'm just getting taken to the absolute URL of the image.
Any ideas as to what I could be doing wrong?

coolof CreditAttribution: coolof commentedIt seems like the module don't output the correct rel in the links. At least for me it just adds the link to the image but since all the lightboxes (that I know of at least) needs a rel to work the site just sends you to the file. So close but no cigar.
However, I tried to download the lightbox module I wanted (shadowbox - http://drupal.org/project/shadowbox) and then added the necessary options that way and viola! It's not really the cleanest way of doing it I guess but it works and this way I can actually edit the shadowbox settings from inside Drupal. I wish the original Gallery Assist module actually just had an option for "link thumbnail to file" with an extra option for rel. That way you can use whatever lightbox you want.
