The links to issue queues on the Sandbox project pages do not insert the project name in the filter:
* http://git-dev.drupal.org/project/issues/?categories=All
* http://git-dev.drupal.org/project/issues/?status=All&categories=All
* http://git-dev.drupal.org/project/issues/?categories=bug
* http://git-dev.drupal.org/project/issues/?status=All&categories=bug

Add the sandbox name to the URL works to filter as expected, e.g.
* http://git-dev.drupal.org/project/issues/1032339?categories=All

However, filing an issue doesn't work because I can't find the project on the list of all projects, and when I edit the URL as follows:
* http://git-dev.drupal.org/node/add/project-issue/
The site returns: Invalid project selected

WHOOPS! ;) This was actually a critical bug introduced via #913998: Remove the 'CVS tree' field where new projects were totally broken and had no record in {project_projects}. Committed to HEAD: http://drupal.org/cvs?commit=485132

All of the problems you reported in the original post are now solveds, since Project* actually has a shortname for new projects now.
