I guess you're playing a joke on us. Did you know that if someone was to run Drupal 6.x for another 3 or 4 years, your module would tell them that it was deprecated?

Are you saying that the Better URL will not be supported (even in D6) in the otherwise supported footnotes module?

Yes, I see what you mean. I will remove that text in the next version as it conveys the wrong message.

So just to clarify here too:

Better URL filter will remain in Footnotes for Drupal 6.x. It will not appear at all in Footnotes for Drupal 7 as the same code is available in core.

Now removed any text that says "DEPRECATED". Left a small "Note" about it instead.
