I don't see the option anywhere to apply the fee's I have created to a class only. Where would this be done?

Here I beleive : admin/store/products/classes. Then click "edit" for the desired class and then the Fees Tab (see "Normal UI").

Note that you may not see your list of Fees (see Bugged UI). See this issue for more informations : http://drupal.org/node/763164
