Fee added in payment method but not actualy added to order??

I have a fee that is added when a user selects a certain attribute. The fee is added in the payment method panel but it is not added to review order page or the order after it has been placed?? This is pretty frustrating, it took my ages to figure out the module and now it turns out it is not even adding the fee to my orders. Help would be appreciated.
