Is it possible to add more node filtering features? Currently all nodes are for selection which makes the loading a heavy task, maybe more filtering criteria such as nodes by group, nodes by user, nodes by tag can be applied

The module configuration page (/admin/settings/bubbletimer) allows you to filter by content types. Perhaps this will work for you? If you are in fact using this module to track the time spent for each node, then I am of no help here.
