The update from 6.x-1.x-dev to 6.x-1.0-beta1 moved the sidebar last from the right side of the screen to the bottom when using Acquius Prosper.

I had the same issue. It switched back after I set the acquia prosper layout options (theme config) under first/last sidebar width to the theme default of 3 grid units.
