Why is the breadcrumb different in the theme when it is installed? It's not even in the same location on the page.

could you be a little more elaborate please and if necessary use screencasts to help with things that are visual.

i think i can explain... it looks like you are formatting the "primary" links to look like breadcrumbs... the formatting you have should really be used for breadcrumbs. i'm guessing the primary links should go somewhere else.
