On the Appearance admin page, the config "system.theme" is loaded as "immutable", so will use the domain corresponding to the URL and not the one selected in the switch form.

Most of the appearance/theme configuration pages use some internal mechanism to manage their settings, that makes it mostly incompatible with Domain Config UI.

Better directly edit the configuration files or use settings.php to specify a custom theme per domain.

We can also use the Domain Theme Switch module.
