This looks like a namespace problem but it's weird. As soon as I've installed the Category module, all my Taxonomy terms, vocabularies and pages are gone. Looking at my Modules list, I don't even see Taxonomy in the Core section.
The only way I've found is to disable everything in Category and then re-enable everything except the Wrapper: Taxonomy part.
If I just delete the wrappers/taxonomy, the site stops loading completely with a PHP error.

prom3theus CreditAttribution: prom3theus commentedSame problem here. I had install the category module, then click-click-click... taxonomy goes to the underworld. Then I cursing and then deselect category in modules, save, then uninstall: taxonomy on the same place as I sad. Then more cursing, and then delete category module on server, refreshing modules list, then taxonomy uppears and no more cursing, just re-enable that and I was happy.
I suggest that if the module takes changes on the core system, an informative message at least will be good.

JirkaRybka CreditAttribution: JirkaRybka commentedThis got fixed later, although I don't have a link to the issue handy (if there's one) - as of 6.x-2.0-beta3, the taxonomy/book(plus menu) wrappers are opt-in again, un/installed easily on Category administrative pages.
So this issue may be closed now, I believe.

I have a few bits and pieces coming up in the category settings, but whereas previously there was a whole settings/configuration system for taxonomy in Content Management, there is nothing there now?
