So I think this will become even more important if we upgrade to 0.6.0, since it seems to *always* split up the deploy, but even now this is an issue.

The easiest fix is to just pass the correct drush alias to use through as an environment variable, I think. It seems to work in a command line test I did. I will send a patch in a few.
