flashvideo + ffmpeg + libmp3lame works fine for avi, mpg etc. but when uploading 3gp-files, the original 3gp file is put out instead of the working flv file.

why is that?

This sounds like it could be a problem with your ffmpeg installation. Try running the command from the command line, outside of Drupal. See if your video file successfully converts. If it doesn't, ffmpeg is unable to convert the file.
