Field Permissions is not working for ECK entities. Any ECK entity will display all fields regardless of the permission settings in its fields.

This can definitely happen if your custom entity has not been given an associated author (so no uid) AND you've got the permission to "view own value for WHATEVER" checked on that field. Should be fixed with the latest push to the dev branch.
