It somehow doesn't seem to be possible to use the minus sign/ "-" to lower the quantity back to zero/ "0" once the plus sign has been used. Is this default behaviour?

From user experience perspective you expect, once you added a product with the plus sign, remove or lower the quantity with the minus sign - even to zero.

Try to use the 7.x-1.x-dev version of the module. That offers the setting at the Commerce Extra settings page, to allow zero in order to remove the item.
Unfortunately the alpha release is quite outdated and misses a lot of really important commits.
