I have made a lot of changes to drupal commons and now I have to upgrade commons for security reasons, when I upgrade commons it removes alot of my configuration. I tried feature override, but unfortunatly its not working well.
So I have opted to updating commons manually, by updating drupal core as well as updating the contrib modules in profile/commons/modules/contrib as well as the contrib modules I installed in the sites/modules/contrib folder.
This approach works for me perfectly, is there any potential problems for this approach?

lsolesen CreditAttribution: lsolesen commented@knigh7 You should not do that. Commons is a distriubution, and the versions of the different modules is curated by the maintainers - and they try to make sure that everything works perfectly.
It is possible to do, what you do, but in case of any errors you are kind of on your own. If you have updates, you could supply patches and create issues on d.o. so the maintainers updates the distribution quicker.
