Source Domain

When I set up a subdomain, all content in my existing site automatically was published to that subdomain.

When I try to change affiliate publishing options I get the error: "The source domain must also be selected as an affiliate publishing option." even though the source domain and the "Publish to:" are the same domain. Am I misunderstanding this error?
