So I have three content types, Company, Site, and Report

Site has a node reference field for Company
Report has a node reference field for Site

I am trying to create a view using contextual filters to display all Reports for a particular Company, but my issue is the Report content type only has the Site node reference field so I am not sure how filter the reports based on the Company which is referenced on Site content type not the Report content type.

I did. Send me a PM and include your email and I will email you an export of a view template where I was able to accomplish this... hopefully will be good starting ground for what you are trying to accomplish.
