It is strange because if I enter website.com/admin for example, it redirects properly. However, if I just use website.com it only shows it works.

I am still using Apache 2.2 with Ubuntu 12.04 LTS.

Did you use the debian packages or the manual install?

I used the debian packages. I started from scratch instead with a new Ubuntu install, and instead of installing 6.x-2.0 and then updating to 6.x-2.1, I installed the 6.x-2.1 directly.

It works perfectly now. So something with the update caused issues. I'm not sure if I'll be able to reproduce the issue anymore.

The 6.x-2.x branch will go EOL along with Drupal this week. So I'm closing this issue. If it remains a confirmed issue in 7.x-3.x, feel free to re-open, or better yet, create a new issue referencing this one.
